[spoiler]My interpretation has always been that Hohenheim and Father are one. I'm not entirely certain why he seemed so nice while being shot, but that may well have to do with what his actual purposes are. Though it would be nice if he were somehow working for good, I suspect he will be the primarily antagonist of the series.
Also, some random theories: as you said, bullets have little effect on him, and he also called himself a monster. This leads me to suspect that he is a heavily modified human, though not a homonculus. You'll notice that he is often connected to some manner of machine, and that he drank the remains of Envy's Philosopher's Stone. I think that the events that happened long ago led to a change in his body, but that due to error on his part or other circumstances the transformation is incomplete. Perhaps he intends to correct his error now and become god-like.
In any case, I hope we get some answers in chapter 54.[/spoiler]

I, too, would hope that Hoenheim would still end up being on the side of good, but one never knows. In any case, since Ed and Al are both with Father, we're bound to find out at least a small tidbit. There's no way Edward would there short (poor choice of words when referring to Ed >.>) of being removed against his will. One thing is for sure...though we may find SOMETHING out, I doubt we'll get the whole truth until somewhere towards the end.
