While I don't have Ultramix, that sounds like it's just an inherent game problem, like how on Extreme you can't turn off the corner arrows. If you want, there should be a way to go into the Records screen and just delete that letter. Then, you can replay it and get an A and it should record it.
Another problem could be your total score. I'm not sure how it tracks the score on Ultramix, but if Ultramix gives the grade according to your total overall score for a song, then that could have been why. Like, for instance, are you getting a full combo on the song? If not then, it's taking your misses away from the score and counting your Perfects and Greats. So, on your B, you could have had no misses and a bunch of greats and not very many Perfects and that would have given you a high B, however, if on your A rankings you could be missing a few steps and the misses are taking away from your overall point value.
One last suggestion, have you tried this with a different song?
