here are mine:
http://www.youtube.com/watch?v=cTXfskgLyU4 - Paranoia Agent AMV
(contains disturbing or violent images, as well as a VERY brief flash of female nudity)

http://www.youtube.com/watch?v=0mVryU405wU - Samurai Champloo AMV
(the song is Remember the Name, by Fort Minor so it contains quite a few strong swear words...)

Do It Right - Quite possibly the only AMV with a guest appearance by Ray Charles.

Ramen, Feel Great - Warnings for slight profanity and the usual weirdness of Gai.

Aosusuki - A cute and peppy Fruits Basket video with vocals by Yui Horie.

Treadmills Not Included - Another upbeat video showcasing the insanity that is Ouran.

Caffeine Encomium - One of the best classical music AMVs of all time.

Every year I check out what are shown at any of the cons I attend.
Otakon had some good ones this year plus the overruns that didn't make the best showing for voting during the con.
Neko Con is coming up show I am waiting to see what will be shown this year.
Two years ago they show one done to "Everybody Dance Now" or "Sweat"
I thought that was well done. I check YouTube and they have some that ar well done to that song but the one I seen at Neko Con is not on there.

Fullmetal Alchemist - "Nothing I Won't Give" by Vic Mignogna

Not only is the song amazing and fitting for the anime, since it's sung by the English voice actor for Ed, the video itself is awesome. It fits the music wonderfully, much better than some others I've seen.

Of the other AMVs that have been posted so far, my favorites were "If I Didn't Have You" and the weird one about FMA and WoW
You can find out things about the past that you never knew. And from what you've learned, you may see some things differently in the present. You're the one that changes. Not the past.

Okay, so it's not an anime, but it's close, right? Anyway, this song is the lyrics version of "Serenata" above, and just as good.

This isn't my only favorite, but it's the first one that came to mind:

http://youtube.com/watch?v=f8YV9l-cKIM

It's from Makoto Shinkai's "The Place Promised in Our Early Days", with Anberlin's "Change the World" as the music. It's extraordinarily well-timed, and it helps that the animation is gorgeous anyways. XD Plus, "Change the World" is one of my favorite songs from Anberlin's "Blueprints for the Blackmarket", so it's kind of just an excellent video altogether. XD

Also, this one:

http://youtube.com/watch?v=NQ95MGfv-Hc

Rurouni Kenshin, set to Ayumi Hamasaki's "Evolution". Probably one of the first really good AMVs that I saw, and it remains one of my favorites. The timing makes this one especially fun to watch. XD Spoiler warning if you haven't seen/read through the Kyoto Arc.

I forgot about this one the other day:

Found some really, really good AMVs yesterday. Even if you don't know or like the animes for these, I strongly recommend you watch them. There are a few very brief moments of nudity, but they're so brief you can hardly tell.

You can find out things about the past that you never knew. And from what you've learned, you may see some things differently in the present. You're the one that changes. Not the past.

Actuallyyyyy, that's probably not the best of ideas. XD; AMVHell 3 is funny and I enjoy it, but some of the content is definitely not for linking to CAA. XD

Here's a list of favorites I made a year or two ago. The links are to the pages at AMV.org, not YouTube — the files are bigger, but the quality is better.

The Wizard of Ozaka: Various/Chicken Run soundtrack -- Osaka as Dorothy. You can probably guess who the Tin Man is.
Football!!: Azumanga Daioh (mainly)/StrongBad
Still Preoccupied with 1985: Azumanga Daioh/Bowling for Soup -- Azumanga Daioh is a peculiarly fruitful source of footage for AMVs, including a disproportionate number of the best.
Moondance: Sailor Moon/Nightwish.
Caffeine Encomium: Kodocha/Rossini -- By the legendary Kevin Caldwell. Possibly the oldest AMV I've found, and still one of the best.
We Want You!: Various/The Village People -- With the right imagery and a lot of silliness, even disco can be tolerable.
The Chibi Things (That Kill): Various/Bush -- Kawaii = kowai.
Untitled Zero One: The Animatrix/Fatboy Slim -- A curiosity: repetitious dance music matched with monotonously repeated video snippets. Astonishingly, it bears watching.
Failed Experiments in Video Editing: Cowboy Bebop/various -- Anyone can make an AMV, right?
Shameless Rock Video: FLCL/Deep Purple -- There are thousands of FLCL videos, but this is the only one I like. The Deep Purple song has something to do with it.
Guts, Prince of Denmark: Berserk/Arnold Schwartzenegger -- Blood, Guts and really bad acting.
Euphoria: RahXephon/Frou Frou -- Skip RahXephon and watch this instead. It doesn't make a whole lot of sense, either, but it's only four minutes long, and the editing and effects are nice.
Do It Right (Shake It): Various/Ray Charles and the Blues Brothers
Disney in (D)wchang Minor: Naruto/Aladdin soundtrack .
Image Diabolique: Evangelion/Judas Priest -- One bad, bad trip.
'Cause I'm a Blonde: Various/Julie Brown
The Star Man: Nurse Witch Komugi/KKInsomniac -- A bit fan service-y, but sheer niftiness redeems it.
My Fair ... Lady?: Various/Rex Harrison -- A gimmicky concept (is it a boy or a girl?), but the song, "Hymn to Him," is a childhood favorite.
Intro City: Various/U2 -- Another gimmick -- all the footage is from the openings of various shows -- but I like the song.

And a few others:

Nod Ya Head: The Big O/movie trailer
Eva Bebop — Evangelion/Yoko Kanno
Lord of the Yen: Azumanga Daioh/movie trailers
Stop the Rock: various/Apollo 440
Excel Pop-Up video: Excel Saga vs. Jewel
Elvis vs. Anime: various/Elvis Presley
Hello Fairy: Bottle Fairy/very various.
Waka Laka (for Osaka): Azumanga Daioh/Jenny Rom and the Zippers
Senshi on Springer: Sailor Moon vs. Jerry Springer/Weird Al (some rough language and off-color humor)
Nightmare: Evangelion/A Perfect Circle — watch this, and then watch:
Floyd's Nightmare: Azumanga Daioh/A Perfect Circle
