Sorry, it's been a while since I've seen the ending of RahXephon, but I remembered being just as discombobulated by it as you were. I went on the internet and searched fansites until I found one that said:
Ayato won the final battle so he gets a 'wish' and what he wishes is to reshape the past so he could marry his childhood sweetheart and have a world where the Mulians never showed up to mess everything up.
Does that help any? I'm going by some pretty old memories here, sorry!

The way I saw it:
There are multiple storylines in this series. The storyline that conists in Ayato's world, the storyline that consists in Quon's world, and the storyline that consits in Haruka's world.

The storyline concerning Ayato coincides alognside with Haruka and ineccense, the storyline stays intact until the Tokyo Jupiter incident, the entire world changes to the affect that the roles of the characters inside Tokyo Jupiter are changed or altered. Everything that happens before that is frozen in time just as Tokyo Jupiter is. Remember, the Mulians are trapped inside T.J. as said in the episode incolving the death of Kunigi where Kuki thanks them from releasing them from Tokyo Jupiter. I do not believe Ayato's mother was the leader of the Mulians until the Tokyo Jupiter incident. That is one reason where the roles are altered.

In Haruka's world, nothing is changed due to the fact she was not in Tokyo Jupiter and therefore remembers what life like was before it. She responds to Aunt Miya not as the leader of the Mulians but as her aunt, which may mean she only remembers her as her aunt of sorts. In the world before T.J. Haruka remembers it as the orginal storyline that we see when Ayato finally tunes the world resulting in the orginal storyline prior to the T.J. incident. I even venture to say that Asahina and Momoru, prior to the T.J. incident, where friends with Ayato and Haruka. He kinda notes that Haruka does remember them or at least makes mention that she seems like she has seen them somewhere before.

The world involving Quon consists of both Ayato's and Haruka's storyline. She sees both and is invovled in both. Being akin to both Ayato and as well as Haruka not only in the T.J. storyline but also the orginal storyline. She serves as a balance for both - with her sister relationship to Maya, Ayato's mother as well as being the child of Ayato and Haruka in the original time frame.

Ayato, in my opinion, tunes the world into what it orginally was, dissolving what was the Tokyo Jupiter storyline. Though I am not sure where the orginal storyline comes. It oculd be as soon as the orginal storyline comes in, Ayato matures into what we see him in the end. Time speeds up so that Ayato and the rest of the characters in the T.J. storyline becomes intune with the orginal storyline in Haruka's viewpoint. Being older.

Or it could be that after the T.J. storyline, it regresses back to the orginal storyline before the T.J. incicent happened. Almost like it never happened. Resulting all the orginal roles being set into place. And then what we see later in years down the road when they do marry. I think at that juncture they know nothing of the T.J. storyline since it has been erased; it never happened.

That's my opinion based on what I saw and contemplated.
I believe there are only four more left before AU finishes the current run.
Which means that it should finish up next week.

In addition somewhat to what Hitokiri said
Basically the tuning of the world could be seen as a remaking or "rebirth" of the world. The new world and its shape/condition will be determined by the integrity and heart of the one who does the tuning. Because Ayato's heart was essentially ruled at the end by his love of Haruka the world was remade into what might be called a more ideal world. Yes, Ayato did in fact sacrifice himself, but then you might say he and Haruka were reborn in this new world and actually ended up together because it's a world that was created with love at its "foundation". Bahbem desired to create something akin to a god in the RahXephon, something that would change the world as we know it and transcend human understanding and time. To some degree he did accomplish this, but what he failed to understand was just how powerful humans are or are capable of being when it comes to transcendant things such as unconditional love and the power it holds, and also the power of choice and conscience; hence he was distressed and shocked when things weren't "going his way" in the tuning of the world at the end. Hope this maybe illuminated some more things for you!
Well, I finally got to see the finale (thanks to the G4 run) this weekend. It was about as difficult to follow as the finale of Big O (actually, I saw a lot of similarities to the Big O finale). But it did have a nice payoff at the end.

I really don't think it was that hard to understand at all.Basically the Mu and the
Foundation seperately had been working toward the goal of tuning the world using the RahXephon. What may have got some people confused was the way that the scenes shifted between the battle between Ayato/RahXephon and Qoun/Xephon
and the discussions between human Ayato and human Qoun.
The alternate reality created by the tuning was a world that could have been IF
the Mu had not invaded and IF the Foundation had not existed. The really great thing about the ending is that not only is Ayato and Haruka married and Qoun is now their daugther but Toregei and Anashina are now also married. Also since there is no war between the Mu and the humans there is no need for either the Federation or Terra.
